Template assisted protein de novo design
نویسنده
چکیده
The ultimate goal in protein de novo design is the Construction of artificial proteins exhibiting tailor-made structural and functional properties. To create nativelike macromolecules in copying nature's way has proven to be difficult because the mechanism of folding in its complexity has yet to be unravelled. In the present review we describe a conceptually different approach in protein design, the concept of template assembled synthetic proteins (TASP), in order to bypass the folding problem. Topological templates as "built-in" devices for the induction of welldefined folding topologies and progress in synthetic strategies, e.g. chemoselective ligation methods and the use of pseudo-prolines to enhance peptide solvation open the way for the design of more complex, and hence functional TASP molecules.

Template-based de novo design for type II kinase inhibitors and its extented application to acetylcholinesterase inhibitors.
There is a compelling need to discover type II inhibitors targeting the unique DFG-out inactive kinase conformation since they are likely to possess greater potency and selectivity relative to traditional type I inhibitors. Using a known inhibitor, such as a currently available and approved drug or inhibitor, as a template to design new drugs via computational de novo design is helpful when wor...
متن کاملCord Blood Karyotyping: A Safe and Non-Invasive Method for Postnatal Testing of Assisted Reproductive Technology Children
Objective To verify the hypothesis that the incidence of chromosomal abnormalities increases in babies conceived by different assisted reproduction procedures. The availability of the umbilical cord blood encouraged us to study this hypothesis via this method. MaterialsAndMethods This is a descriptive study, umbilical cord blood samples of assisted reproductive technology (ART) children were an...
متن کاملFull title Improved de novo Structure Prediction in CASP11 by Incorporating Co-evolution Information into Rosetta Short title Structure Prediction using Co-evolution
We describe CASP11 de novo blind structure predictions made using the Rosetta structure prediction methodology with both automatic and human assisted protocols. Model accuracy was generally improved using co-evolution derived residue-residue contact information as restraints during Rosetta conformational sampling and refinement, particularly when the number of sequences in the family was more t...
متن کاملDe Novo Protein Design" An Interplay of Global Optimization, Mixed-Integer Optimization and Experiments
A major challenge in computational peptide and protein design is the systematic generation of novel peptides and proteins which are either compatible with existing target template structures or with arbitrarily postulated new three dimensional structural folds. In this paper, an account of the recent advances in de novo protein design is presented, followed by background and previous work on th...
متن کاملHighly precise protein-protein interaction prediction based on consensus between template-based and de novo docking methods
BACKGROUND Elucidation of protein-protein interaction (PPI) networks is important for understanding disease mechanisms and for drug discovery. Tertiary-structure-based in silico PPI prediction methods have been developed with two typical approaches: a method based on template matching with known protein structures and a method based on de novo protein docking. However, the template-based method...
